This study was focused to investigated bacterial communities and chitinase gene diversity of vermicompost (earthworm casting, VC) prepared with paper sludge and dairy sludge (fresh sludge, FS) to clarify the influence of earthworms on the microbial communities and ecological functioning in VC. The bacterial communities were examined by culture-dependent and -independent analyses. Unique clones selected on the basis of terminal restriction fragment length polymorphism from a 16S rRNA library of FS fell into the major lineages of the domain bacteria Proteobacteria, Bacteroidetes, Verrucomicrobia, Actinobacteria and Firmicutes. In VC, the abundance of various taxa, mainly Bacteroidetes, differed from FS. Denaturing gradient gel electrophoresis results were consistent with 16S rRNA gene libraries of the major phyla. Actinobacteria dominated in VC, while almost equal numbers of Actinobacteria and Proteobacteria were present in FS. Analysis of chitinolytic isolates and chitinase gene diversity revealed enrichment of chitinolytic bacterial communities in VC. The spore germination of Fusarium moniliforme was reduced in VC aqueous extracts as compared to FS extracts. Populations of bacteria that inhibited plant pathogenic fungi were higher in VC than FS. Chitinolytic isolates were in particular most active against the target fungi. We conclude that vermicomposting is very influential to bacterial and chitinase gene diversities and the antagonistic bacterial isolates from VC can be used to control soil-borne fungal diseases.During analysis of the bacterial community in VC, we succeeded to isolate many novel strains by using an improved isolation method. Majority of the isolated novel bacteria belonged to the phylum Proteobacteria. The novel strains were related to the members of the genera Sphingosinicella, Xanthomonas and Aminobacter. While, some of the novel strains belonged to β-Proteobacteria and Bacteroidetes. Taxonomic characterization of the isolated bacterial strains, YC7378T and YC6729T which belong to the novel species of the genus Sphingosinicella and Chitinophaga, respectively, were studied. While a strain YC06271T is a candidate for a new genus in the family AlcaligenaceaeMicroorganisms in the environment are fundamental to ecosystem functions acting as in diverse processes such as organic matter degradation, pollution remediation and global biogeochemical cycling. The studies of the bacterial communities in addition to the classical culture dependent methods requires the application of advanced culture-independent methods considering that only a small fraction of the community is otherwise accessed. A metagenome is a unique resource to search for microbial biocatalytic resources from unculturable microorganisms. To access the microbial genetic resources of vermicompost, we constructed two metagenomic fosmid libraries with the average DNA insert size over 36 kb containing 29,000 and 60,000 clones. Screening of libraries revealed 18 cellulase clones including two novel cellulase genes. Subcloning and sequence analysis of the 2 fosmid clones identified the two open reading frames (cmgl19 and cmgl504) that encode the protein of 603 and 363 amino acids, respectively. A multiple sequence analysis with the deduced amino acid sequence of cmgl19 showed 67 % identity with endo-1, 4 β-glucanase of Cellvibrio japonicus, while cmgl504 had 87 % identity to endo-β-1, 4-glucanase from Cellvibrio mixtus. The combination of cellulase enzymes will probably play an important role in degradation of cellulolytic materials inside earthworm gut. Other 5 meta-genomic clones with lipolytic activity were isolated on the basis of making clear zone on tributyrin. The lMGl33 clone was selected on the basis of activity and characterised by DNA sequence analysis. Lipolytic active clone was subcloned into pUC19 and sequenced through primers walking procedure. An open reading fram of 1293 bp encoding a lipase (named lMGL33) of 430 amino acids was identified. Through amino acid sequence alignment, the lMGL33 showed 25 % similarity to a putative esterase of Ralstonia metallidurans. SMART analysis of 430 deduced amino acid sequences showed that it contained a GDSL family II catalytic domain from 252-416 amino acids region. The phylogenic tree showed that the lMGL33 make a separate clade along with closely related putative lipases from the other families of lipases/estrases. In conclusion, the bacterial community and chitinase gene diversity were significantly increased along with enzymes activities in microbial taxa during vermicomposting.
이 연구는 지렁이의 분변토(earthworm casting, VC)에서의 미생물 군집과 생태학적 기능에 미치는 지렁이의 영향력을 알기 위해 종이 슬러지(fresh sludge, FS)와 유제품 슬러지로 만들어진 분변토에서 미생물 군집들과 chitinase 유전자의 다양성을 조사하는 데 중점을 두었다. 미생물의 군집 조사는 배양에 의존하는 방법과 배양에 비의존적인 방법에 의해 조사하였다. FS로 구축된 16s rRNA 라이브러리에서 terminal restriction fragment length polymorphism (T-RFLP) 방법으로 선발된 특이한 클론들은 Proteobacteria, Bacteroidetes, Verrucomicrobia, Actinobacteria , Firmicutes의 주된 계통으로 분류되었다. VC에서는 FS와 달리 다양한 분류군 중에서 Bacteroidetes 의 phylum이 풍부하였다. 변성 농도 겔 전기영동 (DGGE) 결과는 주된 phyla의 16s rRNA gene라이브러리 분석 결과와 일치하였다. VC에서는 Actinobacteria가 우점이었으나 FS에선 Actinobacteria와 Proteobacteria가 같은 비율로 존재했다. VC에서 chitinolytic 미생물과 chitinase 유전자의 다양성 분석은 chitinolytic 미생물 군집들이 풍부함을 밝혔다. FS extract와 비교하여 VC aqueous extracts에서 Fusarium moniliforme 의 포자 발아가 감소하였다. 식물병을 일으키는 곰팡이를 억제시키는 미생물의 개체군도 FS보다 VC에서 더 많았다. Chitinolytic 미생물등은 표적 곰팡이에 대해 특히 가장 효과가 있었다. 우리는 지렁이의 퇴비화 과정이 미생물과 chitinase 유전자 다양성에 큰 영향력을 발휘하고 VC에서 분리된 길항 미생물들이 토양 유래 곰팡이 병을 방제할 수 있다고 결론을 내렸다.우리는 VC에서 미생물의 군집 조사 동안에 증진된 분리방법을 통하여 많은 신종 미생물을 분리하는데 성공하였다. 분리된 신종 미생물의 대부분은 Proteobacteria phylum에 속했다. 신종 미생물들은 Sphingosinicella, Xanthomonas, Aminobacter 속에 포함됐다. 반면 몇몇의 신종 미생물들은 β-Proteobacteria, Bacteroidetes 속이었다. 분류학적 분석결과, 분리한 신종 미생물인 YC7378T, YC6729T은 각각 Sphingosinicella, Chitinophaga 속의 새로운 종으로 확인되었다. 반면 YC06271T 균은 Alcaligenaceae 과(family)에 속하는 새로운 속(genus) 일 것으로 보인다. 환경 속에서 미생물들은 지구상의 생물지구화학적 흐름, 오염 물질의 정화, 유기물질의 분해와 같은 다양한 과정들로 생태계의 기능적 역할에 토대가 된다. 게다가 전통적으로 배양에 의존하는 방법에서의 미생물 군집에 대한 연구는 군집의 매우 작은 부분만으로 평가되는 기존의 배양에 비의존적인 방법들과 다르게 이용하는 증진된 배양에 비의존적인 방법의 응용이 필요하다. 메타지놈은 배양 할 수 없는 미생물의 생촉매 작용을 하는 자원을 찾을 수 있는 유일한 보고이다. 분변토에서 미생물의 유전자원을 이용하기 위해서 우리는 DNA insert 크기가 36 kb 이상이고 클론의 수가 29,000과 60,000개인 두 개의 fosmid 라이브러리를 구축하였다. 라이브러리 스크리닝을 통하여 두 개의 새로운 cellulase 유전자들을 포함하는 18개의 cellulase 클론들을 밝혀냈다. 두 개의 fosmid클론의 서브클로닝과 염기서열분석을 통해서 603개의 아미노산과 363개의 아미노산을 해독하는 두 개의 open reading frames (cmgl19와 cmgl504)을 확인하였다. Cmgl19의 아미노산 분석 결과, Cellvibrio japonicus의 endo-1, 4β-glucanase와 67% 상동성을 보였으며 cmgl504는 Cellvibrio mixtus의 endo- β-1, 4--glucanase 와 87% 상동성을 보였다. 이러한 cellulase 효소로 보아 지렁이 장내의 cellulolytic materials를 분해하는 데 중요한 역할을 할 것으로 예상할 수 있다.Tribytyrin이 첨가된 배지를 사용하여 지방을 분해할 수 있는 활성을 가진 5개의 메타지놈 클론을 분리하였다. 분해활성이 있는 lMGl33 클론을 선발하여 DNA 염기서열 분석으로 그 특성을 알아보았다. 그 클론을 pUC19에 서브클로닝하고 primer walking 방법을 통해 염기서열을 분석하였다. 430개의 아미노산으로 구성된 lipase (lMGL33)를 해독하는 1293 bp의 open reading frame이 확인되었다. 아미노산 서열 정렬을 통하여 Ralstonia metallidurans의 estrses와 25%의 유사성을 보였다. 이 430개의 아미노산 염기서열의 SMART 분석 결과를 통해 이것이 252-416 아미노산 부위에 GDSL family II catalytic domain을 포함함을 확인하였다. Phylogenetic tree를 분석한 결과 lMGL33는 lipase/estrases의 다른 family에 속하는 lipase들과 다르게 나누어진 clade를 확인하였다. 결론적으로 미생물 군집과 chitinase 유전자 다양성은 지렁이 퇴비와 과정 동안에 미생물 군집에서 효소의 활성이 상당히 증가하는 것을 확인하였다.
